Cusco began on 16 July 2009 as Real Atlético Garcilaso, set up by Julio Vásquez Granilla and a group of Inca Garcilaso de la Vega students. Their first match came on 6 September 2009, a 5–2 win over Cedecam World Vision. Second place on the aggregate table earned a berth in the 2013 Copa Libertadores, and the IFFHS club ranking had Real Garcilaso as the best Peruvian team of 2012 to 2013. A final in 2013 brought the 2014 Copa Libertadores, and another runners-up finish in 2017 led to the 2018 edition. The name Cusco FC replaced Real Garcilaso on 23 December 2019.
Cusco won Liga 2 in 2022. Earlier honours are the Copa Perú and the Región VIII title in 2011, then the Cusco departmental, provincial and district leagues in 2010 and the Segunda Distrital del Cusco in 2009.
