Vipers started life as Bunamwaya, and Uganda Premier League football has been theirs since 2006, when they came up from the regional leagues. The club signed seven Ugandan internationals for 2010 with president Lawrence Mulindwa behind it. The Vipers name arrived on 21 August 2012. Their first continental tie, in the 2016 CAF Champions League preliminary round, ended in a 1–2 aggregate loss to Nigerian club Enyimba FC. The 2022–23 group stage put them in Group C with Raja CA, Simba and Horoya, and in 2026 they went out in the first preliminary round to Mauritania's FC Nouadhibou.
Vipers have won the Ugandan Premier League eight times, in 2009–10, 2014–15, 2017–18, 2019–20, 2021–22, 2022–23, 2024–25 and 2025–26. The Ugandan Cup has gone to the club four times, in 2015–16, 2019–20, 2022–23 and 2024–25, and they also hold the Ugandan Super Cup from 2015 and the Pilsner Super Cup from 2019.
Vipers' home, St. Mary's Stadium in Kitende, opened in 2017 and holds 15,000 spectators. CAF cleared the newly built ground to host football on 3 March 2017, and a complete refurbishment in 2018 left it with an artificial turf surface.
